I googled Qubes OS and realized that it is a security-focused Linux distribution based on Fedora which uses Xen Hypervisor, but how does it work? You must install VMs and run your applications in them to be safe? For example, do you have to install a separate virtual machine for web browsing?

Qubes OS is not designed to be installed inside of a virtual machine. It can be done, but no one has stepped up to do the work to make it easy and problem-free yet.
Distribution: Ubuntu based stuff for the most part

From what I have heard about Qubes, it will install each app in its' own VM, you don't need to do it. What you may need to do is allow the various VMs to talk to each other if you need them to share data. Not sure as I have not tried it, but will get around to it someday.
