Are you by chance using a window manager such as enlightenment or maybe xfce? I know I have had this problem with enlightenment as of recently except with programs that generally minimize to the system tray. There is an option to look at the 'Lost Windows' but in e17 this option does not work right. It does work in e16 though. So, what window manager are you using?

When you login does it have a screen saying 'KDE 3.5' or 'Gnome' or 'Enlightenment' or 'xfce' or something similar?

I'm also having the same issue. I recently customized the panel. How do you reverse this problem with those problematic managers? I'm using Mepis 6.5.
