fedora core 4 is loading both x86_64 and i386 packages which screws up apt.

I've just recently jumped up to a Athlon 64 bit processor , reluctantly, So I downloaded the Fedora DVD the x86_64 version, Burned it, and Loaded it. All was well. I did the up2date thing. seamed to work I downloaded all kind of sources and compiled um. mostly OK but had to make a couple of changes mostly on integer types in some source files. but got every thing to work. Great I thought.
Really started having problems with apt and to a lesser extent yum. apt complained about multiple files and not having a clean update. Did some investigating and found Fedora, the DVD, was loading duplicate files in the /usr/lib and the /usr/lib64 directories. Apt really doesn't like this and I'm afraid it's going to hurt me in the long run.
How can I force allowing only one architecture?
