Presuming bash, gcc and kernel-headers are already installed, then

Code:
    Linux man-pages
    awk/sed
    make/CMake/GNU autotools automake/autoconf
    OpenSSH
    gpg (and graphical pinentry-gtk2)
    rsync
    calc (by Landon Curt Noll)
    jhead/exif-tools
    Midnight Commander
    cdrdao
    feh
    Octave
    gnuplot
    Gtk+2.0
    GtkSourceview2
    Fluxbox
    I3
    xterm
    geany
KDE3 (xterm becomes konsole, geany replaced with kate)
    KeepassX (0.4.3)
    Basket Notepads (v 1.0.3)
    Gimp
    Imagemagick
    pdfchain
    LibreOffice-still
    Firefox/Tbird
    hexchat (what was xchat)
That is pretty much the get started list -- which you can now get to work with and load the remainder as you stumble across the omission.

I'm a graduate student, majoring in artificial intelligence.

I usually install Slackware full package, so there not much things I have to install manually,

however I have in my user space (I don't like system-wise install as far as I can).

I install somethings; e.g.,

1. latest version of Python (2.7, 3.6).

2. bazel.

2.1. java SDK.

3. TexLive.

I use Linux Mint as a base, so LibreOffice, Thunderbird, etc are part of the distribution. I add (in no particular order): GIMP, GnuCash, ubuntu-restricted-extras, Cinnamox-Willow-Grove theme, LanguageTool for LibreOffice, Variety wallpaper changer, Recoll & helpers, Dropbox, CrashPlan backup, LastPass, Inconsolata.otf font.
