how to configure controller in mupen64plus with m64py?

I am not a big gamer or anything but I am having some fun with mupen4plus (with m64py front end). I'm running ubuntu 14.04 (with kde full desktop). I am able to get the m64py up and running and games are starting fine. I have an xbox 360 controller, and the emulator recognizes it, but the horizontal and vertical analogs are switched. I want to correct them, but so far I have been unable to find how to configure the controller or any relevant threads in any forums. Any help would be greatly appreciated.

update: I tried installing ubuntu-xboxdrv, and then rebooted so the new driver would take precedence over the old one. That seemed to work as now, when I open the joystick pane, the problem with the horizontal and vertical axes seems to be fixed, but now the mupen64plus emulator is not recognizing the controller. Does anyone know to fix this?
