Lately after i've upgraded rh9.0 system to FC3. APT-GET seems to be showing error. I've currently shifted to yum so apt-get won't be much a use to me.
How do i uninstall apt-get?

I wouldn't be removing those super cool tools like yum and apt with the GUI front end called synaptic as I find them quite handy. I think the problem nistelrooy is having comes from the giant leap from rh9 to fc3 and I would be amazed if he doesn't have other issues with it.
Normally, you can remove an application with one shot by using the command:
yum remove somefile
or
apt-get remove somefile
But when you are using the rpm command to remove an application, you need to know the full name of that file before you can remove it. Thus the two step process ...
rpm -qa | grep apt
rpm -e apt-0.5.15cnc6-1.1.fc3.fr
