Slight change of plans. I downloaded QT Creator because it has better ratings than Eclipse and also is more compact.Lets start with QT then may be migrate to Eclipse.

I find that Qt's creator is one of the one's which tries to abstract the actual structure of the files too much.

How about reading fundamental Qt examples, the great news there is most examples are pure source, they don't bother telling you to use Qt creator at all. And then use qmake, make yourself a project file, a Makefile, and build via the command line.
