change primary GPU

Hi,
This is my first post on linux questions, and I am using Ubuntu 14.04.4 LTS.

I am trying to setup KVM with GPU passthrough using this guide: https://www.pugetsystems.com/labs/ar...14-04-KVM-585/
And my setup is an Asus x99-a motherboard with 28pcilane Intel cpu. So if I have understood my manual correctly I only get full pci x16 on the first slot. I have tried taking out my main gpu and leaving my secound one in the 4th slot(this is the one I am supposed to use for secoundary card), and everything works fine. But when I put my Primary GPU back in slot 1 I dont get any of my displays to work with my secound card anymore. And since I want to passthrough my main GPU for gaming, I need to blacklist my Main GPU for the Passthrough, witch will leave my Host system with no working GPUs.

It does seem like ubuntu is still able to discover the secound GPU though. if I go to System Settings >> Software and Updates >> Additional drivers, it finds proprietary drivers for both cards.

So, my question is: Is there a way to force Ubuntu to use my secound GPU when it boots? Would really really appreciate some help solving this pussle as I am to noob to figure it out on my own.

Take a look at /etc/X11/xorg.conf (or xorg.d/video.conf)
X11 is calling your first GPU's videocard via PCIID, so fix the PCIID to match your second card and if needed switch the driver it is using and you should be good.
