I've never seen this before and I'm not sure if installing a new kernel will fix the boot error.
In regard to the "Partition 3 does not start on physical sector boundary" it looks like a write performance issue.

When I install a distro along side of another os I always create the partitions for the new install 'manually'.
It looks like you told the installer to install Ubuntu along side Windows:-
Is that the case?
Have you gotten the same boot error with other distro's?
Using the Live Ubuntu CD or DVD you have you might want to make sure that your machine is 64-bit. Run this and if the lm flag is present you have a 64-bit machine.
