Subsection "Display"
Depth 8
Modes "1280x1024"
ViewPort 0 0
EndSubsection
Subsection "Display"
Depth 16
Modes "1280x1024"
ViewPort 0 0
EndSubsection
Subsection "Display"
Depth 24
Modes "1280x1024"
ViewPort 0 0

Usually problems like this are due to incorrect monitor frequency and or default depth to high... for the video card you have... I would say check your monitors vertical and horizontal frequencies and if are correct, lower your default depth until you get the desired resolution...

Would you mind posting your /var/log/Xorg.0.log (upload somewhere... it's too big for this forum I believe)? It would also help to know what's your monitor

One thing to try is to create a modeline for the 1280x1024 resolution. You can use the "gtf" program that comes with Xorg.
gtf 1280 1024 60 -x
Here I used a refresh rate of 60 Hz.
