"The specified c:\windows directory...." error is also possible due to misconfigured link.

go to your /home/USERNAME/.wine/dosdevices

and check that the C: link point to a folder with folders like "Program FIles" and "Windows" in it.

Also, there are these to try
wineprefixcreate
winecfg

I got winesetupTk installed i think. but I installed it in root and It needs to be running as a regular user. I have my computer setup with two accounts one is root and the other is the regular user. How can I switch over to user when I am in root? And also how I make sure I have the proper permissions to run winesetupTk in user

(a) In root folder or as root user somewhere in /usr/bin/* ? make sure it's not in /root
(b) If I understand your question correctly.... "fast user switching" is discussed here
(c) First, see (a). Then if:
- winesetupTk needs root permission to run, turn on "set user id on execution", change group to "users" and "execute for group" flag.
- winesetupTk changes local settings, (i.e. those in /home/%USER%/.wine) just set "execute by everyone" flag.
