Between runinit (did you mean run-it?) and encryption all my comments are likely invalid. Frankly I'd have to install a basic, parallel install or use Liveslak to suss this out. It is possible geninitrd might solve it, but I'm in unfamiliar territory with this complex diversion from my norm which doesn't include runit, encryption, or initrd (past the first boot). Sorry. I wish I could help. Good Luck.
What I haven't seen in the thread : the boot/EFI partition might not have been mounted when kernel was upgraded.
Grub could be borked, try to edit the launch option using e at the menu. If initrd isn't suitable, try generating on with same kernel (via chroot ? With config file and -F option to be sure ?).

After trying every suggestion I gave up and reinstalled Slackware.
Running the setup again from the DVD without changing any partition and without formatting resulted in a working system.
So I don't know what the problem was, but the system is working so I guess I'm ok with this.
