AFAIK you can mount partition to several places at once.
If you mount the partition to /mnt/ipod and then go to the Amarok's settings Media devices tab. Select autodetect and choose the Apple iPod from the list it gives.
Then click connect on the amarok and it should work.
It could be that you need to run amarok as root as the atleast my ipods file's are owned by root so I can't modify them with normal user account. Can't even change the permissions as it uses FAT fs.
