Can you post
Code:
qmailctl stat
nmap localhost
on the server.
For 'nmap' hopefully we'll see 143 & 993. if not, I think I know the issue. If it is....

Yeah things are looking really bad now. Messages aren't being recieved anymore, I figured this was coming. They appear to just be sitting in the queue
/service/qmail-send: up (pid 7339) 829 seconds
/service/qmail-send/log: up (pid 7318) 834 seconds
/service/qmail-smtpd: up (pid 256) 4051 seconds
/service/qmail-smtpd/log: up (pid 257) 4051 seconds
/service/qmail-pop3d: up (pid 254) 4051 seconds
/service/qmail-pop3d/log: up (pid 255) 4051 seconds
messages in queue: 290
messages in queue but not yet preprocessed: 0
And nmap

106/tcp open pop3pw
110/tcp open pop3
113/tcp open auth
143/tcp open imap
993/tcp open imaps
