When you compile a new kernel any modifications you make to the saved configurations will be reflected in the resulting new compiled kernel. That's why it's best to save your old kernel as an alternate boot until your satisfied with the new kernel.

If your curious, you can compare the kernel's .config files for differences.
# cd /usr/src/linux
# cp .config .config-SAV
... compile new kernel ...
# diff .config .config-SAV
