You have it in the wrong order, at least from what I've read how to install. Here's what you should do:
make *config
make clean
make
make modules
make modules_install
make install (Or make bzImage)
So, basically, you're making the kernel after you configured the settings for preparation, but never prepared the kernel with make. So do make bzImage or make install last, and it should work.

I dont think it is loading modules correctly. I just downloaded the 2.6.2rc3 patch and recompiled with a bunch of modules and when i boot into 2.6 I get the same two modules loading, inlcuding agpgart which I build into the kernel not as a module. Maybe it is still loading my modules from 2.4.22? What can I do? I have checked that I have all of the requirments for 2.6. rebuilt, checked my links, etc etc.

Check your /etc/modules.conf or whatever you use to load your modules. All I have in there is for it to load apm, maybe one other thing, I don't recall, I'm on my XP machine right now. I would comment out all the lines except what you need in your modules file, just in case you decide to change back to older settings later on, then you'll know what you had.
