Folder access and trouble shooting

First, it seems i've locked myself out from the super terminal while logged on my normal login. I type in the password and the super terminal just closes. I can log into the root account just fine, however. Before this started happening, I was trying to give access to /www/, /etc/, and a few other folders so that I can edit .conf files with out being in root or saving and then copying the file over.

also, I use a program called "Synergy" that allows me to controll two computers with one mouse/keyboard via a network connection (It doesn't share screens between the two.) I'd like to have it start on boot but I am unsure of what file to change to do this, nor what I should enter as the command.

Thanks in advanced.

What superterminal is that? How were you trying to login as root?

it's the Super User mode for the terminal, allows non-privlaged uses access to the root shell.
Also, in the regular terminal, "su -"

and a new problem seems to have came up. when ever I try to enter my root password in some of the network services that require root access, it tells me "Invalid password" yet I can log into root just fine.
