Good news for you guys:
Support for the Logitech MX series is on the way. The new protocol is called PS/2++. The necessary kernel patch for full support has been merged into the devel linux kernel series and an xfree-4.3.0 patch already exists.
You can already switch to 800dpi with this applet without any kernel or xfree updates.
The kernel thread about the PS/2++ protocol can also be checked.
So does that mean I would need to connect my mx700 up to the PS2 port for it to work?
Also, how do I patch anything? (like the 4.3.0_logitech_ps2.patch mentioned above)
Could someone go step by step how to do the pathing and get it working as I`ve tried all the xfree adjustments listed but none allow me to use the back/forward buttons in mozilla/phoenix
starting with "diff" down to the last #define statement is the actual patch. you could save that portion as a text file and then apply it against your new kernel. Look here for instructions

So, it was a kernel problem after all. For now I just copied the usb.i kernel over to the system, when I have time I will recompile etc. etc.
When I recompile the kernel I will make sure and post an update here for anyone else experiencing similar problems.
I have the keyboard and mouse working fine with both in PS/2, but with USB only the keyboard will work. Exactly as you detail: the mouse only goes up and down. When I cat /dev/input/mouse2, I see it sending data, but neither X nor gpm is interpreting it properly. I'm assuming there's some crosstalk in the USB, but my /other/ USB mouse works fine, and nothing comes in on mouse2 when I click the keyboard.
Did it still work for you after a kernel recompile?
Are you connecting with the single USB, or one in the PS/2?
As for why I don't just use USB: it's an HTPC with the box on a shelf in the coat closet, and the USB->PS/2 dongle along with the weight of the cord results in a precarious connection to the hard-to-reach back of the computer. USB is solid.

yeah, had this bug too. it only happened some times though, some times the mouse worked as it should, some times not. i even switched distro but had the same problem. now i'm using kernel-2.6.3 and it works flawlessly (in fact it works since i used a 2.6.0-test kernel). maybe you could post some infos (kernel, distro, mainboard).

as i learned myself some weeks ago you either need the usb plug OR two ps/2 plugs. i got both devices working with the usb connection.
I was having this same problem. I seem to have fixed it by using usbhid instead of usbkbd+usbmouse. I'm not sure if this will work forever, but it's working right now, so I'm happy.
