Yes, exactly.

So I guess my questions was related to the fact that we were not getting rid of one of the Cs due to it being a double but because the vertical math did not support it.
That's it. The problem was to check the (not-) boggy characters column-wise, as you were looking at columns one at a time:
 A   T   G   C   -   A   T   G   C   C
 A   T   G   C   -   A   T   G   -   C
 A   T   G   C   -   A   T   G   -   -
 A   T   G   C   X   A   T   G   X   X
 A   T   G   C   ?   A   T   G   ?   ?
