Lots of ideas; have you read the "Question Guidelines" link in my posting signature?? We are happy to help you if you're stuck, but we are NOT going to write your scripts for you. Post what you have written/done/tried of your own, tell us what problem(s) you're having and any error(s)/message(s) you're seeing, and we will be glad to assist.
Otherwise...there are thousands of easily-found bash scripting tutorials that can help you get started.
In this section, you are required to enter the primary target. A primary target may be a single host (e.g. prof.fr.nessus.org), an IP (e.g. 192.168.1.1), a subnet (e.g. 192.168.1.1/24 or prof.fr.nessus.org), or a list of hosts, separated by commas (e.g. 192.168.1.1, 192.168.2.1/24, prof.fr.nessus.org, joyeux.fr.nessus.org).
Essentially, you have to convert your input file presumably having one IP entry per line into a single line separated by commas.
Then use it in nessus (-q option). See example towards the end.
Also reading the man page indicates that pdf isn't a supported output option.
