The choice of FAT32 vs NTFS depends on the way the system is used, neither system is superior, or more reliable. I use FAT32 in everything, because more things can read it...
Coming from a Windows Administrator/Security perspective, I have a natural tendancy to desire to uses NTFS. Most of the time, though, I'm not trying to have a Linux system access it directly (meaning, not through a network). So I'm not really an expert in that regard. I just tend to prefer it over FAT32 because it offers more robust security than FAT32.
FAT32 is ok, but there's one big limitation. 4Gb filesize limit. Sometimes I get bigger file sizes than that with my video editing projects and DVD images.
