It would help if you posted more information. I can tell you how to in KDE, but if you are using a different desktop, the method will be different.
For KDE, start--> preferences --> control center --> components --> file associations.
Once you get to file associations, there is a find file pattern field. In that field, type .pls ( for pls associations ) It will probably show you an audio folder. Click on it and any .pls entries will be there. On the right you will see a Application Preference order list. Add or change the order of the application you want to launch and run your .pls file. Same process for .mp3 or .ogg files.
As for other desktops, if you run one of them, you need to look around for preferences.
I want to use XMMS to play PLS files, at the moment they automatically open in Xine, how can i change it so they open in XMMS when i click on them?

For Firefox, there's an extension I use called MediaPlayerConnectivity. It lets you define exactly which media player should open which type of medium. It even works for embedded files. You might try that.
