why makefile.in is in the source package

I am not sure whether I should ask this question here...

makefile.in a file that is generated by tool, why it is in the source package? I am asking since , when I modified Makefile.am, I need to run automake to update the makefile.in, while I don't think this should be done manually.

It depends on the particular source package. Often the configure script uses Makefile.in to generate the Makefile. As you say, Makefile.in is generated from Makefile.am by automake. What makes you think you shouldn't have run automake?

It will be perfect if Makefile.in is auto-updated after Makefile.am is changed.(scripts can use time stamp to detect a Makefile.am is newer than generated Makefile.in)
And since automake will update all more file than Makefile.in, so the check-in needs more care.
