synaptic doesn't close window after (un)install

Hello.
I have a strange problem with Synaptic package manager. After I install/uninstall or upgrade software, synaptic's window (which shows the installation process and not the download process window) doesn't close. I check the "close after all process finished" box and nothing. I can't press the close button here, since it's not active. If I don't select the "close after..." box the close button still doesn't activate.
The huge problem is, that I can't access the main window until the small one is not closed, and I just can't close the small window, as described above. My only option is to kill synaptic, and after that restart.
I know that I can't close the small window until all the processes are not finished, but I'm quite sure that everything is finished when I want to close it.
I'm using Mepis 7.0. The more interesting thing is, that I use Mepis 7.0 on 2 completely different computers, and the same problem is on both of them occurs.
Can it be a distro specific problem?
Any ideas how to solve this?
Thanks.

In my experience, Synaptic is normally pretty well-behaved. The only issue I have had is that--on PCLOS--it is slow to start up.

One thing to try: Disable all repositories, and then enable just ONE at a time. It is possible that one of the repositories is slow to respond and Synaptic is getting hung up trying to sync.

I think you don't understand. The package list download works fine, as well as the package download window. The window where the changes are applied (where the installation is showed with a small console like window) is the one which doesn't wanna close.
Any ideas?

What I understand is that I don't know what your issue is and I don't know how to fix it.

In addition to my first suggestion (humor me and try it), also please confirm that this happens consistently and with any package that you try and install.

Also, try looking at the logs---on my system: /root/.synaptic/log/xxx.log
