strange desktop rendering and mouse problems

I am having some very strange issues with fedora 19 regarding my mouse and the way it interacts with programs. I recon it might have something to do with either graphics drivers or the software Gnome and xfce rely on such as xorg.
Its not easy to explain but here goes, basically, programs stop responding to mouse input properly and everything I click on either does not respond to mouse inputs at all or if I right click I will get a menu from another program that is not visible.
For example I can right click in firefox and I will get the xfce panel properties even though no panels are visible. I can right click in gedit and get my eclipse menu properties even though gedit is taking up the full screen and has focus.
The file, edit ,view buttons do not respond in some programs. The cross, minimize and maximise buttons on either xfce or gnome classic do not always respond.
If I open calculator, after pressing one button with my mouse calculator will no longer respond to mouse inputs. This also happens with all other programs after a while, sometimes right clicking will fix things for a few clicks but most of the time I have to ALT-f4 the program.
I should add that there is nothing wrong with the programs as they all respond to keyboard input fine it's just not accepting mouse input properly.
I can also have firefox taking up all the screen with a terminal ontop, if I click on the firefox page the terminal should disappear but it does not, it stays ontop constantly.
It all happened after I performed a software update of about 300 packages through yum, I rolled back the changes but the problem remains. I don't know if the problem is with xorg or what, the fact that it happens if I use either xfce or gnome classic points to a low level problem but I haven't a clue how to identify the cause or fix it.
Any ideas would be most welcome, id rather not have to do a reinstall
