I thought that embedded meant "we can not chose to have the subtitles on or off, they are always on".

Technically, you can also embed subtitles as a separate track that can be turned on and off. Essentially, you're embedding the content of the .srt file within the video file so that they can be distributed as one file - but it isn't a part of the video track.

Yes, your second file had the subtitles as an overlay on the video track and wasn't an option under the subtitles track
I don't know what you did differently this time and I've never used HandBrake, but my
guess is that there's an option in HandBrake like VLC to overlay the subtitles (rather than embed them as a separate track) and you selected this option the second time.

In terms of file size, I'm no videographer, but I think you've probably got as good a file size as possible for the quality of the video. You could try other video codecs, but I'm not sure to what extent you'll get a better result (overall).
