Where are the set_ups for the downloaded programs stored?

Depends on the programs. Some store their configuration in /etc, some store it in hidden directories in your home-directory.
Mostly the /etc directory is used for system-wide configuration, the hidden files/directories in the home-directory are for configurations per user.
