Without specific infos it is difficult to give hints.

Is it possible that you are using 'yum' for RPM updates?

If so, then you can use the clean and makecache option (maybe from a crontab script) to keep the RPM database up to date. Then you will not have to wait for these when installing and upgrading your choice of packages.
