I might sound stupid but, I would like to know the difference between SER (Sip Express Router) and asterisk with SIP.

They're different programs, a question like that is like asking "what is the difference between AOL Instant Messenger and Yahoo Instant Messenger?" or "What is the difference between KOffice and OpenOffice.org?"
They're separate applications with overlapping functionality. To read up on asterisk check out http://www.asterisk.org/ and to read up on ser check out http://developer.berlios.de/projects/ser/ or http://www.iptel.org/ser/

All I can suggest is that you compare the feature sets for each side by side. Just as "which distro is right for me" cannot be answered by anyone else, asking "is asterisk or ser right for me" can only be answered by you.
I will say this though: asterisk is more widespread, fairly well-documented, and is supported by a lot more add-on modules.
