Both those apps have options to disable the system tray icon - I did this and now when I minimise them, they remain in the panel instead of disappearing.
All items now show in my system tray. I accidentally fixed it. About 2 days ago, I bootup up and at login, I had a black x for a cursor and the window borders were not showing. Choose no compositing in MATE Tweak was the only solution. Then I recalled in a previous thread that to sort it out, go to /home/USERNAME/.local/share/applications and remove marco items - so I deleted all marco items (4 of the same name) and one metacity item (not sure if this made a difference). Today, at login, everything's good again.
