Online 24/7? Ack, my energy-efficiency inner animal is cringing!
Do you have a firewall? What distro are you using? Most distros have a security section where it tells you what security level you have. Also don't take offense at this question but how much of a newbie are you, that is, are you

--logged in as root and online all the time??????--

That's a big nononononono no!!
I have a sample firewall that seems to work for redhat:
in a terminal:
. iptables --policy INPUT DROP
. iptables --policy OUTPUT DROP
. iptables --policy FORWARD DROP
This wipes out everything and now you are wide open to attack with NO firewall. Then:
. iptables -A OUTPUT -j ACCEPT -o lo
. iptables -A INPUT -j ACCEPT -i lo
This opens the loopback device, you need to do this so linux can use the firewall you're about to make. Then:
. iptables -A OUTPUT -m state --state NEW,RELATED,ESTABLISHED -j ACCEPT
. iptables -A INPUT -m state --state RELATED,ESTABLISHED -j ACCEPT

There are no spaces in between the words after --state.
This allows you to send out into cyberspace anything (new, realted or established) but only lets in stuff you're already agreeing to connect to (related, established) so nothing NEW is allowed in without your permission.
This might screw up your internet connection. Before doing any of these changes I would look at what you have now so that if this doesn't work you can at least go back to whatever you have now.

It takes a pound of coal to produce a kilowatt-hour of energy.
America is 5% of world population and uses 50% of its energy.
We waste more than we actually use.
God bless us. And turn off the computer if you don't need to be online 24/7!!!

EDIT I can't seem to keep the spaces I put in here. everything with a dot in front of it is supposed to be typed but don't type the dot.

Fedora is a redhat. Much as they try to say otherwise :)
I used Fed Core1 once and hated it, but there is a control center you can go to and it has a security section. Under that should be a firewall section.

That's certainly strange behavior. I would download chkrootkit and rkhunter (Google for them, they're easy to find) and run them. To be super safe, boot the system from a rescue disk, mount your hard drive and run them (you'll need to specify where your system's normal root directory is mounted on the command line). Most trojans don't pop up windows in an X session though ... is it possible you have a cat that likes to sleep on your keyboard :-D ?
