Smile Muxers/demuxers

I convert/Rip videos a lot and for that purpose I used MeGUI in Windows.. Found it best since I could encode and it has all mp4, mkv, avi muxers and demuxers built-in. On Mint 16 though, having trouble finding equivalent app... Handbrake is fine for encoding but not for muxing/demuxing... Tried mkvtoolnix and you can only mux mkv videos in that... Has anyone come across better apps?
