make mrproper on patched kernel?


I usually forget to run the command make mrproper before compiling my kerenl. Today I rembered to do it, but I go an error. The error was about a missing file. I am using a gentoo-kernel that is automatically patched fo me. My question: are you not supposed to run make mrproper after applying any patches?
