Linux software issue with execution ?

I've been with linux since forever already, and it improved greatly with time and hopefully still will. However, i do have one issue that never did improve and this is when one starts an application and it freezes so u xkill it and then u try to re-run it again and it usually just times out. so in order to fix it one needs to restart KDE. At other times in terminal it states that the application is running but obviously it cannot be seen so one has to hunt it find its pid number and kill it through the shell and only then it would run. So my question is why would linux run an application like amarok and firefox that its general window is hidden or dead but still run the "core". With amarok for example the other day it froze and i x-killed it and tryed to rerun it and it said the instance is running already but obviously its not, at other time it simply times out. Also sometimes the application times out and wont run even if its my first time running the application.
My computer is a amd 64-2.8ghz with 2gb of memory a brand new pc.
I am running kubuntu the latest, however, it has happened with suse and other linuxes as well. IS this a common issue or does this just happen to me any feedback would be nice ?

You can just use "killall amarok", "killall firefox" is a command I use more often than I'd like, but generally my system is stable, and I rarely have to kill X.
