Linux convert...so confused!!! Help plz!

Ok, so recently I installed Ubuntu 12.04 as a dual-boot w/Windows 7. I love ubuntu so far, but am thoroughly confused. When I download a program I have no idea how to install it, or where it downloaded to. And if I install a program from the terminal (i.e. PhpMyAdmin) it installs (according to the terminal) but from there I have NO IDEA how to run it or how to access it. Can someone please explain to me how software is downloaded/installed in Linux? I need some background knowledge or at least some online tutorial about this. Also I'm confused about repositories. I know Ubuntu will update the standard repositories if I type "sudo get-apt update", but is there like some way to see a list of available programs I can download since the update?

I really love Ubuntu but the "not knowing" is really frustrating! Thanks so much in advance.

Here are some useful references:

http://linux.about.com/. It's oriented to Ubuntu, and it's full of good info.

http://tille.garrels.be/training/tldp/. Machtelt Garrels Intro to Linux.

http://www.slackbook.org/. Slackware oriented, but excellent on the basics, such as file structure, permissions, and the like.

When you want to add software, always start with the package manager. This will be in your menus---usually named something like "install applications", "install software", "software center", etc.

When you use the package manager, everything is handled automatically, including adding the new SW to the menus.
