About running exe files on linux: If you are talking about windows executables: Install wine (might not be possible, depends on the executable and what it needs), or you could look for a version that runs natively on linux.
Without good information provided by you we will not be able to give a good answer to this question.

Generally, you don't run .exe files in linux. .exe is a file extension that's used for a number of binary executable file formats for some OS'es, like dos, win, os2 and several others. Linux is not amongst them.
Being that said, as someone said above you can run some windows programs in linux using wine. You can as well dual-boot, or use a virtual machine to install a windows OS in your linux machine.
The problem with "running exe files" is that Microsoft Windows is a very tightly integrated system from one vendor. Wine implements only a small part of its monstrous interface. If you need to run Windows programs, run Windows. Say, in a virtual machine.
The reason why I say that is simple: (a) it's not that expensive, really, and (b) you are interested in "getting results," not "losing hair follicles."

Depending upon whether the exec file is a dos or windows file, install either wine (for windows programs) or dosemu (dos emulator). As sundialsvcs commented above, it may not work, in which case your only option is to run the program in an actual Windows environment (or to find an equivalent Linux program to substitute for the exe file you wish to run -- IE, OpenOffice.org instead of MS-Office.)
