How do I install software for all users (in this case Ubuntu 9.10)?
 
Installing from software Software Center gives you 0 options and installs in the current user's home directory. Any idea how I can install the app for all users without logging in and install from there?

use synaptic package manager

The CLI way is with apt-get

or you can use aptitude

How do you know that Ubuntu's Software Center installs stuff in the user's home directory?

Where? In that case it is wrong. NetBeans installs in home

Must be 'NetBeans' specific or a bug. It always needs to use sudo to install. I installed the package manager in Kubuntu-10.04 and installed apvlv ... it is in /usr/bin
