h.264 Matroska video choppy under ffmpeg?

Has anyone else noticed that h.264 encoded matroska video has minor synching problems? I use either xine/gxine with ffmpeg compiled and there are instances in video playback where the video and audio seem to skip slightly (about once every ten seconds). This isn't a problem with specific files, since all the h.264 mkv files I've encountered seem to do this.

Has anyone else noticed this and found a way to fix the skipping?
