GNOME desktop distortion

after installation of xfree86 4.5.0, Gnome is looking strange...
i login as root and type STARTX - 3 consoles are loaded and i type GNOME-SESSION
it sais : Screen 0 on display "0:0" already has a window manager and it freezes
as user i login, type the same thing and it loads the GDM with windows which are all over the desktop... it seems that it has fallen apart every part of it is on its own.
is there any way to configure it or backup??? I have X11R6 directory saved.
if i install GNOME from the CD?
