Depends on which window manager you use. If it's gnome, you can add an entry in the sessions manager. This is the same as editing ~/.gnome2/session-manual.

If it's KDE you have to place a .desktop entry (by dragging from the desktop or the k-menu or make an executable bash script to start the desired program) in ~/.kde/Autostart

If it's fluxbox you have to edit ~/.fluxbox/startup.

I am usng gnome 2.18.1 , and I have NO idea how to get to ~/.gnome2/session-manual , and what to do when I get there!

If you're using gnome then just go to system>preferences>sessions. Your menu might be a bit different. If it is just press Alt+F2 to get the run dialog and type gnome-control-center. There you will find sessions where you can add your program under the startup programs tab.
