Normally, a glitch like that would be cured by simply re-starting the program.

I don't know if there is some preference setting on this, but it would be worth checking.

Worst case--simply re-install GIMP

The trick is a sort of drag-and-drop! It is not easy to explain this without any graphics, but let's try:
1) Open Gimp and selct the pencil from the main panel
2) double click on the pencil and the tool options window will appear
3) point the mouse on the bar near the world Pencil in the tool options window: you will see the pointer to change from your normal pointer to a little hand
4) press the left button, move the mouse (drag) and you will grab a rectangle with an icon and tool options as text
5) drop the icon into the main panel over the line under the color selection icons. The line itself become blue when you are over it. In your screenshot is the line below all buttons and above the red circle with the question mark inside.
6) leave the mouse button and the tool option dialog is docked again into the main panel!

Bingo!!

I'll bet that OP simply closed the dialog which is part of the main GIMP window by default. I closed it, and then panicked when I found no setting to re-open it.
