What you could do, is have one primary partition and a free space (not patitioned or formatted with any filesystem) only on one hdd (the first one on the primary master, probably) and go ahead with installing windows 2003 server first.
Then, you could start installing fedora core 5 on the unpartitioned space. It should detect the windows installation, and create boot menu's for the same. (I guess)
Use the second hdd, for storage. Make partitions of FAT32 (incase of no special requirements of security) and use it for both Fedora and Windows 2003!
Just a suggestion, to simplify things. You may wait, till you get more solutions on this.
