is there an option to make it be transparent to whatever is behind it, not just to the wallpaper, for instance, instead of always seeing the wallpaper, like if I put mozilla under it it would show mozilla. true transparency?
The way it works is that Eterm just takes the image you use as your background as ITS background...so its faking transparency rather than being really transparent.
That's why unless you use Esetroot to set your background image, Eterm won't really pick it up.

Real transparency in X is still not available. Although there are a couple of projects such as xdirectfb that have achieved this. In fact, with zdirectfb you can make any GTK+ app transparent and adjust it's transparency level with your mouse scrollwheel. http://www.directfb.org/xdirectfb.xml check it out if you are interested.
