Emacs File Load Problem


I have recently installed Ubuntu 11.10. I am having an issue opening files in Emacs 23. If I issue the command

sudo emacs /home/user/Documents/file.f90

the file loads into Emacs as expected. However, if I try to open the file by right clicking it in the folder window and then selecting "Open With" --> Emacs, I get a *scratch* page with "File exists: /home/user/.emacs.d/". Any ideas on how to get Emacs to open the file through the folder window?

do sudo chown -R $(id -un):$(id -gn) ~ and promise never, ever, ever again to say sudo emacs and all will be forgiven.
