Dual-head/Xinerama/Matlab

The main issue that I am having is using MatLab with xinerama on. I so far have not had any problems with xinerama and any other application (other than mozilla which always starts on the same screen no matter which is in focus). The problem I am having has 2 potential solutions (either of which anyone could provide would be extra-ordinarily helpful) , the first is continuing to use xinerama, the second ... not.

when using matlab and plotting figures separate windows pop up with the figures. as I understand it these are JVM created (as well as the rest of matlab's GUI). the windows always pop up on the 'crease' between monitors so only have of the picture is seen and the other monitor shows just a blank window open. when the window is moved to a single monitor, the window is not effected. actually it gets that overlay effect reminiscent of solitaire on the old windows machines... anyway. the entire idea of having dual-heads (for me) is to be able to have say figures one side and the command/script window on the other and so be able to much faster view my results and make changes. needless to say the current situation is not satisfactory. if there is a way to get this working with xinerama, GREAT, i love the two wide desktop. if not, is there a way to move windows from one screen to another without the xinerama extensions? will windows on separate desktops be able to communicate (for instance the matlab command window to spawned figure windows)?

Here are my current specs:
Sager 5660
P4 2.8GHz
1024MB RAM
ATI Radeon Mobility 9000 (M9) - using stock radeon driver... have not gotten FireGL to work yet. (one output to the CRT, one since it is a laptop to the built in LCD)
Fedora Core 1
X -XFree86 Version 4.3.0 (Fedora Core 1: 4.3.0-55)
Release Date: 15 August 2003
X Protocol Version 11, Revision 0, Release 6.6
using Gnome2/metacity

I think thats it, if there are any other questions... please tell me so i can tell you.

thanks.
