I propose two very different things. The first is abusing the header fields which are available in all pdfs for whatever you like to enter there. The format of the text entered is imposed by standards and the capabilities of the pdf-software that is used to enter the data and the pdf-software which will read the file.
So, your first option could be to use a program like pdfmod to modify the header fields. If your students use different pdf-readers, the result may or may not be what you want.
The second option is better, but imposes acrobat-reader or acroread (under Linux) for reading the PDF. You can attach files to a pdf. Any kind of file. So put your comments in a document that your students will be able to read (doc, docx, odf, PDF!) and attach it to the PDF with PDFTK. Others may know more programs like that. My experience with PDFTK and PDFMod are all good.
