Use any antivirus, read the man pages and scan the usb.

Kind regards

What do you mean by cleaning? Do you want to only remove the infected files or do you want to totally get rid of any data/virus? If you want the first then you have to use an antivirus tool, if you want the second then just dd it with zeroes and repartition/reformat it.

Why ?
Linux versions from antivirus can do this also.
A live cd with antivirus is perfect for this.

Kind regards
