Are you trying to say if any directory has 644 permission, it does not work and if the permission is 777, it works fine?
You are using windows 7 right now? Are you facing problem on that?
If it is Linux system, what is your Linux distribution?

and you are saying you want to configure your php.ini, in which way?
When you install apache, it is automatically configured.
You do not need to do much in that except increases sizes if you sql file is too much big.

644 means drw-r--r--
It does not give execute permission to anyone.
If you want it should be executed by others it should be like drw-r--r-x and this means 645.
Try to give 645 then 655.
The last safe permission is 755 that is drwxr-xr-x
It means no write permission for groups and others.
