A question about 64-bit distros

If I have a 64-bit system installed, aren't all files, programs and the linux system itself already optimized for an amd processor? Doesn't the same go for the program repositories themselves too?

No, while the basic instruction set is the same (x86 compatible), AMD and Intel do have proprietary extensions, like 3DNow verses SSE.
