System?
What is system? Do you mean root mail, or sending email with a client from your system?
You could probably perform some kind of filtering in sendmail or whatever mts you are running, but one of the great things about "system" email is it is flat text, and from flat text you can do a lot of things.
If you mean send email from your system, then I believe it is up to your client to format the email with html tags.
